This should be available in any JP Fleets book or CD, you would have to figure out which were the first ones but you get the format

So, what about the old Air Force One 707? I remember they were named 27000 and 28000... Were thos MSN# or Military Reg numbers?

From what I can perceive from this link:

BAe 146-100/RJ70 starts at 1001

BAe 146-200/RJ85 starts at 2001 (well actually 2008 according to that list  ??? )

BAe 146-300/RJ100 starts at 3001

So the RJ starts off where the BAe 146 leaves for each series of the same size. This may be problematic if both production lines are open simultaneously as they both draw serial numbers from the same "pool". Maybe when the production lines change (i.e. BAe 146 line turns to RJ line) this wont be a problem.

Also their numbering doesn't seem to go up systematically. But that may be an over complication.

The numbering IS sequential, but is complicated by the fact that the first figure is actually the type.  The way it works is :

Prefix   Type                   Serial
E         1 (-100/RJ70)       xxx
           2 (-200/RJ85)       xxx
           3 (-300/RJ100)     xxx

Hence E3001 is a 146-300, first off the line; E2012 is a 146-200 twelth off the line; E2385 is an RJ85 and 385th off the line.  The 146 / RJ changeover is somewhat muddled : E2208 is an RJ, but E3209/2210/2211 are 146s.

A good source for many types is www.airlinerlist.com which has many western and soviet types.

I see. So the aircraft bearing the MSN 2008 was the first BAe 146-200 but the 8th aircraft off the line...?

Yes, that's right.
