I've been editing my routes recently and have been finding that when I lose slots they charge a slot fee. I haven't bought any slots recently so I know this fee is not from them. In the manual it says when you loose slots there is no fee charged. Can anyone enlighten me on what is happening with the Airport slot fees then.

Check the manual page about accrual accounting for more background.

Summarizing example transactions here:

  • You purchase a slot with cash. This is an asset for asset trade, no expense is recorded.
  • You release a slot that you owned. The asset becomes expensed at that time as you no longer control it.

When you edit, it's usually releasing a slot you hold, thus, the expense is recognized.

You're not being charged a fee, you won't see any change to your cashflow. You're giving up an asset you own, so your balance sheet shows the loss of that asset. Basically, when you give up a slot, no fee is charged, you get a small break on your taxes. Exactly the same way as depreciation works on owned planes.
