Does a second base need to have the same aircraft & engine type as the 1st base? Or is there no financial penalty to your airline if you have different fleet in each base?

It doesn't matter how you distribute them, all that matters is that your airline is flying them. You might be paying more by adding an extra fleet, but you'll be paying it whether you add it only in HQ, only in base, or in both.
