Subject title says it all... Can two airlines from the same alliance be based at the same airport?

Can they? It can happen in certain circumstances, like an alliance accepting an application for a new member that shares a base.

That being said, it is against the rules of the game currently. Hopefully one day we will have transfer pax and cargo, so having regional airlines and mainline airlines in the same airport could benefit each other.

I didn't know the answer. I couldn't find an answer to it.

It doesn't seem to be against the rules anymore.
