I've tried to utilize gaps in my LH A/C's scheduled to fly SH routes but with very poor LF as result. Have I missed something here? Do i get "penalized" by the system in doing so? :-[
Depends what the comp is like. If it's oversupplied, there might be 70 pax per flight. That's good LFs on a medium jet, terrible LFs on a widebody.
If your widebody is the only daily flight, offering 250 seats on a 200 pax route, then you should get 80% LFs once your Ri climbs to 100.

Since game is based on and producing real PAX numbers is pointless to just look at LF.Question is , do I get the absolute PAX numbers I should ?

yes but you can be easily frequency-raped by competitors using miniplanes. you get the absolute pax numbers you should based on the total number of flights operated on that route (yours and competitors), with no penalty for using an oversized plane, except that your TAT is longer and landing fees are higher.
Yes, kind of natural punishment for improper use.
