Looking at the image below, which route would you remove? Route A or Route B?
How long are these routes?
Route A departs at about 7.00AM and lands back at about 6.00PM, so 11 hours
Route B departs at about 7.00PM and lands back at about 10.30PM, so 3,5 hours
Seeing this, I think I know the answer, remove route A right?
Yes, if you have a replacement. If you only have a replacement for B, then B.
Better B than have a gap in the schedule...
I would remove route A, definitely....
Why Route A?
It's making more of a profit than Route B
If route A is making 5k more on average every trip yet it takes three times longer to operate than route B then clearly route B is far more profitable so if you can fill in the gap left from removing route A then I would suggest getting rid of it. However, you have to remember to make sure that you have given the route sufficient times to develop before making a decision to remove it just because LFs are low.

Because Route A takes 3x as long as Route B, but is making only 50% more money than Route B.

You can make 2x the money flying route A 3 times in the time it takes for route B to fly.
However, given both of those profit levels, i'd cancel both routes and find something more profitable...
