What would happen if I had two airport bases in the same city, in a way that they would be too close too each other? Would I be able to fly transfer flights to this airport to fly from these two different airports with the same plane (in different times of course) ?

It must be ok, saw a lot of airlines based at Paris CDG + Orly, New York JFK + Newark etc.

It is fine to two bases in the same city. In the current version, every airport is completely independent. And there are no passenger transfers between flights.
