Does anyone now how to have a secondary hub or have flights stopover at a destination or have flights orginating from places other than your primary hub?

You can't have a second hub where some of your aircraft would be based, but you can schedule two-leg routes. When you have chosen the first destination instead of confirming the routing scroll down to select the second destination. You can first fly to your secondary hub and go on to the destination from there, or you can do hub-destination-secondary hub-destination-hub in order to avoid a huge amount of flights between your primary and secondary hubs. Note that if you have a A-B-C-B-A type routing you will not carry passengers from A to C but the A-B and B-C legs are effectively different flights.
