Malacca, Penang, Sabah and Sarawak were not part of Federation of Malaya in 1950. Malacca and Penang joined Malaya in 1957, and Sabah and Sarawak joined the federation together with Singapore in 1963 when the federation get renamed to Malaysia. Sabah was known as Northern Borneo before joining the federation.
Also, Singapore, Sabah, Sarawak independented from British Empire at 1963, while Malaya indepedented from British EMpire in 1957.

Same comment as in this thread:

Creating own dedicated countries for the territories would be quite too much of a hassle in my mind, and not worth the effort. Since there's quite a lot of data in the background that a country needs, and in this case the basing rules etc. would also need to be coded. So I think keeping them as part of UK is "correct enough" for this purpose.
